OCTOPUS: improving topology prediction by two-track ANN-based preference scores and an extended topological grammar

چکیده
MOTIVATION As alpha-helical transmembrane proteins constitute roughly 25% of a typical genome and are vital parts of many essential biological processes, structural knowledge of these proteins is necessary for increasing our understanding of such processes. Because structural knowledge of transmembrane proteins is difficult to attain experimentally, improved methods for prediction of structural features of these proteins are important. RESULTS OCTOPUS, a new method for predicting transmembrane protein topology is presented and benchmarked using a dataset of 124 sequences with known structures. Using a novel combination of hidden Markov models and artificial neural networks, OCTOPUS predicts the correct topology for 94% of the sequences. In particular, OCTOPUS is the first topology predictor to fully integrate modeling of reentrant/membrane-dipping regions and transmembrane hairpins in the topological grammar. AVAILABILITY OCTOPUS is available as a web server at http://octopus.cbr.su.se.

Formalizing life: Towards an improved understanding of the sequence-structure relationship in α-helical transmembrane proteins Formalizing life: Towards an improved understanding of the sequence-structure relationship in α-helical transmembrane proteins
Genes coding for α-helical transmembrane proteins constitute roughly 25% of the total number of genes in a typical organism. As these proteins are vital parts of many biological processes, an improved understanding of them is important for achieving a better understanding of the mechanisms that constitute life. All proteins consist of an amino acid sequence that fold into a threedimensional str...
متن کاملComparing confidence-based and conventional scoring methods: The case of an English grammar class
This study aimed at investigating the reliability, predictive validity, and self-esteem and gender bias of confidence-based scoring. This is a method of scoring in which the test takers receive a positive or negative point based on their rating of their confidence in an answer. The participants, who were 49 English-major students taking their grammar course, were given 8 multiple-choice tests d...
متن کاملON ALGEBRAIC AND COALGEBRAIC CATEGORIES OF VARIETY-BASED TOPOLOGICAL SYSTEMS
Motivated by the recent study on categorical properties of latticevalued topology, the paper considers a generalization of the notion of topological system introduced by S. Vickers, providing an algebraic and a coalgebraic category of the new structures. As a result, the nature of the category TopSys of S. Vickers gets clari ed, and a metatheorem is stated, claiming that (latticevalu...
متن کاملCategorically-algebraic topology and its applications
This paper introduces a new approach to topology, based on category theory and universal algebra, and called categorically-algebraic (catalg) topology. It incorporates the most important settings of lattice-valued topology, including poslat topology of S.~E.~Rodabaugh, $(L,M)$-fuzzy topology of T.~Kubiak and A.~v{S}ostak, and $M$-fuzzy topology on $L$-fuzzy sets of C.~Guido. Moreover, its respe...
متن کاملThe Effect of Multimedia-Based Instruction on Improving Iranian EFL Learners’ Grammar Knowledge and their Attitudes
Applying technologies has recently caused language education to undertake influential modifications. Hence, this study tried to investigate the impact of using technology in form of multimedia on improving grammar knowledge of Iranian high school students and also examined their attitudes toward multimedia-based mode of instruction. To do so, three intact classes of lower intermediate students ...
